flinte

flinte is a small utility that takes a 3-way contingency table and computes only two things: the synergy factor (together with its confidence intervals based on Poisson assumption), which indicates the magnitude of interaction between two categoric variables and a categoric response variable, and the exact p-value of this interaction by a method, similar to what is described here.

The benefit of using these two methods for estimation of interaction is that interaction is tested based on two assumptions simultaneously, in the same way as Odds Ratio and Fisher's exact test are used in association studies. flinte is written in Perl thus it allows calculating a lot of interactions programmatically.

flinte scripts are currently avalable is written in Perl and R, therefore it can be used to estimate interactions programmatically. Please get the source code here.
